Au début des années 60, le Conservatoire de Dole est une petite structure destinée à former des musiciens pour un orchestre à vent. En 1972 il acquit le statut de Conservatoire de Musique agréé par l'Etat, et en 1982 il est classé Ecole Nationale de Musique et de Danse (aujourd'hui Conservatoire à Rayonnement Départemental), seul établissement de ce type dans le Jura.
Jean-Jacques Samson, directeur exceptionnel et passionné, va faire de cet établissement tout ce qu'il est aujourd'hui. Jean-Pierre Boutte lui succède en 2008 et c'est Nicolas Charrière qui en assure la direction depuis septembre 2016.
